You probably need to remove the converter/ flex pipe assembly. Since you already have the front loose just unbolt the converter end.

You would need to use a piece of sheet metal to cover the EGR port. A soup can makes a good donor.

That is the check engine light. Here in CA that would be an immediate smog test fail. I'd try to find the missing connector and also check what code is thrown.

For the coupes, year 2000 is the second gen body style and 2001-2 third gen with the headlamp assemblies definitely different. You need them for 1997-2000 coupes.

As long as the oil hasn't been run low to the point of losing pressure I agree about leaving them alone. Mine are original with 375k.

There is an access hole near the slave cylinder where a wire can be used to measure the extension of the slave. If you search the forum for soemthing like clutch wire test it will give the details.

You have verified that the refrigerant isn't low? Then check the wiring near the pressure switch since I've had something chew thru the switch wiring on two Saturns in the same spot.

I just went up to my shed to check and the one I bought that wouldn't fit is a Four Seasons brand from Rockauto. I think before I'd risk installing a hose you suspect leaks I'd gamble the GM hose...

It's the vacuum line for the air pump and gets brittle and easy to break. You'll need to adapt some vacuum hose and fittings to fix it.
