You may have to do a crank relearn. Start the engine from a cold start, let it run until the service wrench light starts to flash. Raise the engine rpm up to 3000 and hold there until the light quits...

I heard back in the day the torque specification on the knock sensor is critical. Don't know if that's the problem or not but may be worth checking.

More than likely you have a bad blocker ring next to the fourth gear synchronizer. It has fiber material on it like the clutch plates in the auto transaxles. It's rare they get burnt and go bad but...

There is a possibility the intake gasket might be bad. Spray some carb cleaner by the #1 intake port where it meets the head and see what happens.

Line pressure solenoids on the later years of the S-series were kind of problematic. That resistance reading of 2.1 ohms is enough to make a difference in shifting. I bet changing that fixes it.

If you have a hesitation then try checking some things over first. Plugs or plug wires have any issues, wide gap, high resistance or open plug wire? Sticky EGR valve? Possible exhaust restriction?...

After my post above I see you say they did do smoke tests, sorry about that. Maybe a small leak out the gas tank seal where the fuel pump seals?

Take your front brake calipers off, see if you can push the piston in. I have seen this on an S-series before when the caliper stuck. Are the calipers original to the car do you know?

It appears to be the cylinder head leaking. I have seen a few of the dohc heads crack there. You can try epoxy if you want, but I would replace the head for better long term results. Try cleaning...

Check your belt tensioner, it may be getting weak or it may be stuck, either way the belt could be loose causing it to slip.

30 minute relearn is what it's called. That's what the do it yourselfers are relegated to because they can't do the 10 minute one without the software.

It's actually recommended at 100k, so yes it would be worth it. It would be a good time to change the plugs and make sure no oil leaks are present from the camshaft covers.

That's a neat story. Those Zexel compressors were very dependable. I don't think I ever changed one of those on an S-series, unless the number of ones I changed were so low I don't remember, LOL.
