Yes it will be a problem. Half of the 99 and up have a vertical throttle body. Second gen and down have a horizontal throttle body.

See and people yell at me for giving incorrect information, I always thought it was 99 have vertical but on the Sixth someone was saying in the beginning of the year they have horizontal.

99 is mostly or all 3rd gen engines. That means 9 bolt exhaust, the narrow head, the counterweighted crank, the different rods and pistons, etc. However, unlike the other 3rd gen engines, '99 still had the horizontal intake manifold and throttlebody - the veritcal TB and plastic IM (as well as the DOHC tie plate) didn't start until '00.

D***. And it was a really good deal for a CAI.

Except it wasn't a CAI in the first place. For a short-ram, it's an _OKAY_ price. You can find short-rams for the cross-flow TB cars for $20-30 almost any day on eBay.
