Default P0304, P0341, P0410 codes all at once

Background, I recently replaced my transmission about a week ago. When everything was all said and done, the check engine light appeared. After a quick trip to Auto Zone for a code check, my IAT sensor was tripped and all I needed to do was reattach the sensor (I had forgotten to put it back on) On the 100 mile trip back home (about 45 miles into it) my CEL appeared again. Assuming that I hadn't snapped the AIT sensor back snuggly enough and it had fell off, I didn't think much of it. After looking under the hood today, everything seemed to be attached so off to Auto Zone, again.

P0304 - Camshaft Position Sensor A - Bank 1 Circuit Malfunction
P0341 - Cylinder 4 Misfire
P0410 - Secondary Air Injector System Malfunction

Could these be related? Did I forget another sensor to connect? Or, am I looking at a triple-whammy?

You've got P0304 and P0341 backwards. P0341 is the camshaft sensor code. These cars don't have a camshaft position sensor. By itself that code indicates an ignition problem and a problem on cylinder 4 is really gonna set that code. When was the last time you did plugs and wires on this car?

P0410 is probably another problem. There's a gizmo that runs from over by the windshield washer reservior to the exhaust manifold. It's the AIR (Air Injection Reaction) system. It's purpose is to pump air into the exhaust to cause the catylitic converter to heat up faster when it's cold. The main things that seem to go wrong with it are the tubing getting clogged and the solenoid going out.

Adding on to Barnowl's post, ive read that if the O2 sensor in the manifold doesnt see a difference with the Air pump on, it will set a code also. So its possable your O2 sensor is on its way out.
