First of all, the throttlebody. That pitting is probably just a non-smooth area of the casting of the throttlebody. That section has no need to be smooth, since it's just an air passage.

The buildup of oily crud in the throttlebody and intake manifold (what you called the "top part of the injection system") is normal for the S-Series, a result of the EGR system, the valve cover system, and the PCV system. There isn't a simple way to thoroughly clean the intake manifold, but the buildup normally doesn't cause problems.
