Voltmeter and a good set of eyes for damaged wires are the best solution.
Verify you have a good ground, and that there is or is not 12v on the socket.

Others will chime in, but i'm sure you need to swap everything that the DOHC engine has...bcm/pcm, harnesses....etc.

KBB low balls that car for about $2600.....whereas a dealer by me is asking $4k with almost 244,000 miles on it. I would try to sell myself and might use the "ISEECARS.COM" site.

First things first: When you pulled the trans fluid dipstick, what level and color was or is it? Does the fluid have a burnt smell or dark color?

My guess is that when the EGR code 32 disappeared then so did your engine issues. Unless your battery connections were corroded or loose, the battery would have no effect except on starting...

its real easy to pull the transmission dip stick and see what you have...should be bright RED, no burnt smell AND up to the full mark.
When was the last time the trans fluid & filter were changed...
