The engine and trans from a Saab 9-3 should drop right in. It is the same basic engine and transmission*, but it comes with a free turbo and all the plumbing. It shouldn't even need new mounts....

The Indie says there are two prime candidates - Passlock sensor or BCM. He says he pulled a couple of passlock codes. It is still in sick bay, with no diagnosis.

OK, so it appears you have a sticky lifter. You should try something like Auto-RX to try to loosen it up.

The wrecker will usually be able to tell you how many miles are on the engines he supplies. Your post isn't 100% clear if you did the timing chain on your old engine or the (used) one currently...

Just FYI - Saab recommended that the TB be changed at 100,000 km/60,000 mi on the same engine. If exposed to oil or coolant, the belt could deteriorate very rapidly.
