A bit stupefying. You seem like a pretty smart wrench. Replacing a WP on one of the cars takes good wrenching skills.

So what is leaking? You saw coolant pooling before on top of the engine....

The 3.6L is not known to have a head gasket as a weak link FWIW and of course being a V6 has two.
You performed the right checks and I wouldn't jump to conclusion. Only wildcard at this point is...

Mostly depends on amount of salt exposure. On my '09 Vue, I got my front passenger side bolts out...big nut off, disc brake carrier off, hub bolts off, and couldn't get the bearing...

what fdryer said. Fluid level affects operating temp level which could throw a code and cool down and reset could explain why function would be restored.

Not sure this is related to the 3-5-R waveplate issue because the waveplate failure tends to throw codes more specific to the failure.

TCM for the 3.6L V6 trans I believe is buried in the trans...

May be the TCM...trans control module as a 700 code is a generic code and when you reset it, you have normal functionality. So 'might' be trans computer. With an older car, it maybe 'conductivity'...
