How is the best way to jack up a 2000 SC2 in order to put it on jack stands?

Use a FLOOR JACK placed under the space frame rail just behind where the factory jack would go if you were changing a flat on the road. CHECK OFTEN while jacking to ensure things are staying stable and level. Place the jackstand just forward of where the floor jacks "pad" is and after you are SURE the jackstand is level and LOCKED, lower the floor jack SLOWLY until all the weight is on the jackstand. Do this ONLY on a FIRM (concrete or asphalt with a piece of plywood under the jackstand) LEVEL surface! ( On either front side just forward and toward the middle of the car from where the OEM jack's little "slot" is, you will see a spot where the space frame rails "meet" at a sort of triangle. My preferred spot for a jackstand's pad to be when supporting the FRONT end of the car.)

So each side should be jacked up seperately?

You can do it either way. Most folks don't have two floor jacks. Doing one side at a time tends to make things more stable as you go..

I know this sounds stupid, but I'm having trouble figuring out where the factory jack is supposed to go. I have looked through the owners manual as well as a Chiltons manual and a Haynes manual.

Try the "Owners manual" in the "Trouble on the road" section or the instruction sheet on the spare tire cover...both have decent illustrations.
