Ion motor in 2003 saturn

Weird situation here. My dad works for GM and he decided instead of putting a new VTI trans to just put in an Ion motor and trans instead. We found an Ion 2.2 and put it in our 2003 Saturn Vue that was a 4 cylinder AWD VTI that died. It seems to run except the theft alarm keeps shutting the motor off after starting. Need to reprogram the ECM I believe.

Anyone got any ideas?
